So perhaps just specify the parent? Then you can represent all the 
nesting, without having to repeat it in all it's depth.

  <description>

  </description>
</module>

<class name="A" parent-module="X">
  <description>
   ...
  </description>
</class>

<class name="B" parent-class="A">
  <description>
   ...
  </description>
</class>

Are you planning on creating some schema for this document type?
A DTD, an XSD (W3C XML Schema), or a Relax NG would be very handy when 
processing the instances generated by RDoc. One can lookup stuff in the 
schema while writing an XSLT or other processing programs.

How are you generating the instances?

If you want, I can generate some lib like

comment = '...'
c = RD_class.new
c.name = :B
c.parent_class = :A
d = Description.new
d.insert comment
c.insert d

from a schema.
