There is probably some elegant debug or tracing way to do this, but 
personally I'd just stick this at the top of my program:

class <<Dir
  alias :old_square :[]
  def [](*args)
    STDERR.puts "Calling Dir[#{args.inspect}] from #{caller.inspect}"
    old_square(*args)
  end
end
