My preference would be for a command line option 
which allows for the inclusion of the source within
the generated file and class html pages. Method code 
could be inlined in the class pages after each method's
comments, or included at the end of the class page with
links from each method.  A third option would include 
all of the file source at the end of each file's html
page, with appropriate hyperlinks from the class pages
to its classes and methods.

I've also considered having another frame at the 
bottom which just shows source for the last thing
you clicked on.  You could size this down when you
weren't interested in looking at the source.
