If you don't link it together you are in no problems.  If you do a
"system ('doxygen ....')" you are perfectly legal.

Just because things are GPLed doesn't mean that everything that _uses_
that has to be GPLed. If you have to link with a doxygen library you
have to use GPL (if the library is GPL) but not for running the tool in
system or something like that.
