Doing that with a 0.9.1 install does restore the ability to query.  I  
cannot install with it though:

$ gem -v
0.9.1
$ gem query -r --name-matches highline

*** REMOTE GEMS ***

highline (1.2.5, 1.2.4, 1.2.3, 1.2.2, 1.2.1, 1.2.0, 1.0.4, 1.0.2,

     HighLine is a high-level command-line IO library.
$ sudo gem install highline
ERROR:  While executing gem ... (NoMethodError)
     undefined method `source_index' for #<Hash:0x2dbaa1c>
