Look at it this way: you have '<script>Javascript</script>'. Youremove everything between angle brackets. You still have 'Javascript',because that's not actually inside <...>.
The simplest solution is probably to do something like this beforestripping out the remaining tags:
gsub(/<script.*?</script>/im, '')
