 You can run configure with some options. For example for tcltk you can
 give (see ext/tcltk/extconf.rb) 

  --with-X11-include, --with-X11-lib, --with-X11-dir 
  --with-tk-include, --with-tk-lib, --with-tk-dir
  --with-tcl-include, --with-tcl-lib, --with-tcl-dir

 In your case :

  ./configure --with-X11-dir=/usr/X11R6
