I found a solution, but I think it's a bit clumpsy:

   $: << File.dirname(File.expand_path(__FILE__))
   $: << File.dirname(File.expand_path(__FILE__)).sub(/(.*)\/\w+/,
'\1') <-- added
   require "Classes/Window"
   require "Modules/InstanceCounter"   <-- no "../" needed anymore
